I lifted these off using a plastic prying tool, but I can't them back on...are these pins that stick into holes? Because all I see are the metal parts but there are no pins, leading me to believe that I snapped off the pins and the four metal things that I see on the logic board are the snapped off halves?

Yes, you've snapped off the fan connector from the logic board. The four pins are the power connectors. The back two pins help hold the connector to the logic board. I've just done the same thing. That'll teach me for starting a project at 11 PM in dim light.

It looks like an expensive third party logic board repair for both of us.

Subsequent to this reply, I found a fellow from a local university who does microscopic soldering. 20 minutes and $50 CAD later the Mac mini was up and running again, and is still running fine to this day (2016/03/13).

You have some bare fan wires? That looks like a fan or IR connector to me.
