When configuring a Mac Mini on the Apple Store, the second hard drive option is only available on the 2.5GHz model (higher-end model). Is this an artificial constraint, or is there genuinely something different about these models that would prevent someone from installing a second HDD in the lower-end (2.3GHz) model?

There is no such restraint. second HD installs in all 2011 models.

yes, just be careful when breaking down mini. don't break logic board IR connector to VST(power). If broken, no IR. Good news. Most people don't use IR.
