I had the same problem with a macbook air, and managed to solve it with these  hints.

I reset the SMC, and  made a OS installation USB stick. When booting using the stick, my mac didn’t shut down immediately, and I was able to run the battery down. I had to reboot a few times when the battery was low. After charging back to 100% my mac is now all well.
